What about the gsx1400 swingarm? Twin shock and you could fit the 6" rim. Sure I've seen one fitted to a GS before.

Yes it's cool, the 650 top end fits the 550, the 850 top end fits the 750 and the 1100 top ends fit the 1000, the gsxr750 dot heads fit the 1127 and 1157 engines
and much much much more.

For further use, the 650 top end fits the 550 bottom and the cams from the 650 fit the 550

Yes MK1 and mk2 will both fit. The mk2 had different carbs to the MK1 and it had the electrical Speedo coming off the front sprocket but never of them are a problem.
Don't know it the later bandit with the 650 was a bigger bore or not but I've heard they don't give as much power out (bhp)???
Some of the gsx600f had a tin top carb fitted (similar to the gsxr ones but smaller bore) and some had the more commen plastic tops, think the tin tops where 33mm and the plastic 32mm?
Again look at the later post 2000 gsxf 600 engines as they probably won't of been as thrashed as a bandit

As a head swap as above the can chains are different etc so not straight forward.
As a engine change, yes they will go, you will need to change the sumps and oil return pipes and filter bending on what exhaust you have 4-2 or 4-1
Carbs are also different
But as a engine change go ahead you will have all the bits you may need to swap with your old engine anyway and finding a cheep good b6 engine will be much easier than to find a gsx600f engine
You can also look at the MK2 b6 and the latter gsxf engine

The pilot jet system is a manger pain to clean, before I got my Ultrasonic bath, I've had carbs off 4 or 5 times to give them another clean before I get things working.

Are all the very small passageway are clear and clean to the pilot jets ?

As @Gixer1460 says, the bore is sizes your looking at will need new sleeves, the biggest you can go on standard sleeves is 1216cc maybe put 1246 I think? @370steve could say more on that ?
Also if your going that big on a bore you really need to look at bigger valves to get the best out of the bore, also if your motor is tired you may need crank work as well etc etc etc.
carbs again what do you want, if your going for power/toque which I would think you are with that size of bore, flat slide carbs will give you the best power over a CV carb but you have to ride the bike with slide carbs not just hit the throttle or it will just bog down and do nothing. The bigger the carb the more top end power but less toque the smaller the carb the more toque but less top end power (do you want fun on the road or be a Dyno/rolling road hero

saying that
my kat (gsx1127f motor) has CV 38mm and I love them, tryed the standard 36mm and found it lost power and torque all over the rang
