They usually have 3, going to the Regulator/Rectifier, and from there the positive lead to the positive terminal of the battery, and the negative side to the negative side of the battery.  Suzuki used to have some whacky ways of charging their bikes, regulating only one leg of the stator, and allowing the other 2 legs to swing up and down in voltage, figuring the headlight good take it.

If it were my bike, I would convert it to a 3 leg Stator, and to a Reg/Rectifier that take and regulates the voltage on all three legs.  the plug the output of the Reg/Rectifier to the battery.

I use Yamaha FJ1300 units on my 1983 GS750ES, as they are robust and cheap..  I cannot say how your system is, you should find the schematic on it.  I am sure you could convert it to the more standard way that most manufacturers do these days.

If you post a picture of the charging system, I may be able to help you out further. (If I've helped you at all) :)
