Mine did the same in heavy traffic.
They don't like getting hot, here in Oz that's hard to avoid.
I would also look at your jetting.
My worn out emulsion tubes and needles were causing a rich condition.
A rich condition can also contribute to overheating issues.
Won't be the lock barrel, be the locking mechanism below where the 2 fingers move in and out to engage the tank neck.
Id spray WD down the lock barrel hoping for it to seep into the mechanism below.
once off spray the moving parts on the underside of the cap.
Keep the air box mate if you want to tweak it maybe change the filter to a K&N.
Pods,Socks,K&N single/dual make it difficult to tune.
If you must then make sure you use a jet kit.

I wouldn't worry to much about the exhaust, as you've said the plugs look okay that's what I'd be looking at.
More than likely oil residue from the rebuild.
What carbs are you running?
If same then it should be pretty close if using factory pro 125- 127 mains Mikuni
Dynojet have their own jets, do a search Dynojet to Mikuni jet comparison if your going Dynojet.

Not a teapot but 85 750 with 36mm CV's dual K&N and open exhaust.
factory pro kit 3.0 config comes with needles, jets, mains.
factory pro use's Mikuni jets ,came with 122.5 and 125.
